Target design for enrichment and deep sequencing
Raw data processing to remove low quality reads, alignment to reference genome using SHRIMP2 or BWA, and differential expression analysis using CuffDiff2 or EdgeR. We also can provide de novo assembly construction.
Demultiplexed data will be provided to the investigator in fastq format. The data will be transferred to the investigator’s server or onto an external hard drive provided by the investigator. The Core will attempt to maintain a copy of the data; however, this depends on storage availability on the Core’s servers.
Turnaround time: 2-3 weeks

These software packages include Partek®, Spotfire®, and Ingenuity® Pathway Analysis, and CLC bio® Genomic Workbench and Genomic Server.
