Ribosome Profiling

Community ribosomal RNA Characterization

Nova Lifetech provides services to characterize your samples for prokaryotic, eukaryotic or archaeal community using 16S or 18S ribosomal RNA (rRNA) sequencing. We understand that your needs might be unique, thus we can advise on sequencing strategies (e.g., choice of primers and rRNA variable regions) and tailor the analysis pipeline according to your research questions. The rRNA genes can be sequenced on 454 Pyrosequencing or the Illumina platform (e.g, Mi-seq, Next-Seq) to generate FASTQ files. Our standard analysis work flow begins with the analysis of FASTQ files, sequence quality control, chimera removal, taxonomy classification, and OTU clustering. We combine these analyses with biostatistics such as multivariate analyses to provide compelling insight into your microbiome environments. The bioinformatic pipeline incorporates several stages:

 

- Sequence processing and quality control
- Chimera removal
- Sequence standardization
- Characterization of microbial composition
- Sample distance metrices and clustering
- Alpha/beta diversity, Shannon index, core microbiome

When multiple variables are involved, such as hundreds or thousands of OTUs, it is difficult to spot the underlying patterns. PCoA (principal coordinate analysis) is one multivariate analysis that can make visualize trends of data set in a more palpable way. It is one of the most popular graphical presentations to show explicit differences in microbial community. By projecting physical, chemical and biological factors on a PCoA plot, we can pinpoint factors that may have an influence on the community structure and identify direction of the impact (i.e. positive or negative).

Metagenomics

Metagenomic profiling provides a wealth of potential metabolic functions of a community beyond taxonomic classification, unravelling the metabolic potential of community in diverse environments and unlocking the functions of rare and unculturable microorganisms – All done without the need to culture individual microorganisms in the laboratory. Be it the detection of markers for antibiotic resistance, toxigenic (e.g. toxin gene), or beneficial traits (e.g. bioremediation potential), you can be sure that metagenomics when used appropriately, can provide insights that could have been missed using traditional methods such as PCR that is known to have primer biases.

 

This workflow begins with sequence processing of raw reads and de novo assembly. Functional annotation estimates community functions and biostatistics such as multivariate analyses provide compelling insight into functional differences in microbiome environments.
