The Mass Spectrometry Facility is an open-access core facility located in the Department of Chemistry at Montana State University. Directed by Dr. Brian Bothner, the MS Facility is managed by Dr. Jonathan Hilmer and offers a variety of services and instrumention.

We specialize in method development for challenging mass-spectrometry based assay. Our experience ranges from small volatile compounds up to megadalton viral complexes: please contact us to discuss your particular needs.

Routine analyses in the MS Facility include metabolomics, proteomics, and high-throughput small molecule assays. Metabolomics experiments are typically conducted on our Agilent 6538 Q-TOF with 1290 UHPLC: we can detect thousands of metabolites in a 30 minute analysis. Proteomics experiments can be performed via in-gel digests analyzed on our high-sensitivity ChipCube Q-TOF system, or via shotgun proteomics with the Bruker maXis Impact. High-throughput and online experiments are conducted with a variety of instrument, frequently our Bruker micrOTOF with UHPLC: this system can be used to perform enzyme assays with spectroscopically "silent" precursors or products, as well as other challenging applications.

provides access to mass spectrometers and mass spectrometry expertise. The facility currently maintains the following equipment.

A Bruker microflex MALDI-TOF mass spectrometer equipped with a microScout ion source using the Compass Software for data acquisition and spectral optimization as well as Bruker’s Biotools software. The spectrometer is well suited for biomolecules of MW up to 300,000 and proteomic analysis of tryptic digests of proteins.

    This hypothetical analysis consists of either reverse-phase or ANP/HILIC UHPLC analysis of a prepared metabolomics sample, for a non-academic (commercial) researcher. Academic researchers have reduced costs, but this comes with stipulations (acknowledgements, citations, etc).

    This analysis would be a contracted work: the researcher retains all and exclusive rights to the experimental data, and the data is confidential. The MS facility retains rights to the QC data, but we will provide it as well.

    Rough experimental outline:
    -100 samples, 10 repeats of a QC sample
    -30 min runs, no replicates. Agilent 6538 Q-ToF with Agilent 1290 UHPLC.
    -Calibration at the begining of each day
    -Blocks of 8 samples with a QC sample between each block (3 QC per day)
    -Data provided as raw Agilent files and mzML (converted via ProteoWizard's MSConvertGUI).
    -Data accessible via secured FTP as it is collected (real-time).
