We offer a wide range of mass spectrometric services, from basic mass measurement to complex proteome analyses. We encourage investigators to contact the Mass Spec Core regarding their experimental needs, so that we can discuss how to get the best results for you. The Chemical and Proteomic Mass Spectrometry Core Facility boasts state of the art instruments, including:

Orbitrap

One of the instruments in the core facility is the Orbitrap Velos mass spectrometer from Thermo Electron Corporation. The high sensitivity, high mass resolution, and high mass accuracy of this instrument make it ideal for proteomics experiments. We have chosen to pair the Orbitrap with a nanoAcquity LC from Waters Corporation, which gives outstanding chromatographic resolution with minimal waste generation. The nanoAcquity can be used to perform 2-dimensional chromatographic separations, using ion exchange as the first dimension and C18 as the second. We also perform accurate mass measurement of small molecules and intact proteins on the Orbitrap Velos

MALDI TOF-TOF

Our second instrument is the 5800 MALDI TOF-TOF from AB Sciex. The MALDI is capable of generating data from samples which have limited solubility in water or organic solvents, and it is more robust at handling samples with salts or detergents. It can be used for basic mass determination of small molecules, peptides, or intact proteins, as well as other macromolecules. It also has fragmentation capability either by post-source decay or an internal CID cell, yielding fragmentation information which aids in structure elucidation. We are also in the process of method development for tissue imaging. We are currently collaborating with a colleague to detected a drug and its resultant metabolites within mouse brain tissue slices.

Our newest instrument is the Synapt G2Si from Waters Corporation. Fronted with an M-Class UPLC system, the superior sensitivity and scan rate of this instrument make more complex proteomic experiments achievable. Using the ion mobility cell along with LC separations, a higher number of proteomic identifications can be made, allowing for a greater delving of samples with a wide dynamic range. The ion mobility cell can also be used to separate conformers and to obtain collisional cross-section information for simpler samples. The incredible robustness and reproducibility of the M-Class UPLC system allows for label-free comparative quantitation of multiple samples.

In short, our lab is beautifully equipped to provide almost any type of proteomic experiment, along with highly accurate basic mass measurement of small and large molecules.

Ancillary equipment

Molecular Mass Measurement

Typically done on either the Orbitrap Velos or the AB Sciex 5800 MALDI TOF-TOF. For electrospray samples, your samples will be introduced into the mass spectrometer by direct infusion, and you will receive a mass spectrum either by print-out or by e-mail which shows the mass of the species in the sample. This service is often used to verify the product of a synthesis, for example. The expected mass can range from small molecules to medium-size proteins. Samples will need to be approximately 100 µL in volume, with a concentration of pg/uL for small molecules and 10 uM for intact proteins. Pure water, methanol, or acetonitrile are the solvents of choice, but we can also accept solvents such as chloroform or DMSO. Avoidance of any kind of salts is extremely important, as this will greatly cloud the mass spectrum and may make the species of interest impossible to detect. Polymer mass measurements are typically performed on the MALDI TOF-TOF, which is more tolerant of salts. Turnaround time is generally 1-2 days.

Some experiments may require fragmentation of the precursor ion in order to answer the investigator’s questions. We have several instruments capable of fragmentation, so the selection of the instrument will be determined by availability and the requirements of the sample. Multiple peaks can be selected for MS/MS, with no increase in price. The sample concentration and purity are the same as needed for basic mass measurement. You will receive multiple expanded printouts of the MS/MS spectra. Turnaround time is typically 1-2 days.

Typical concentration is 100 fmol/uL of a standard peptide, or 10 uM for intact proteins. The volume required is minimal, as no more than 10 µL can be injected on-column. A C18 column is used for peptides or smaller molecules, and a C4 column is used for intact proteins. The service is typically performed on the Orbitrap Velos. Turnaround time is 2-4 days.

Can be performed on either the Orbitrap Velos or the Synapt G2Si, and the instrument will be selected based on the concentration and complexity of the sample. Protein ID samples can be either gel bands or solutions; concentration can range from light silver-stain to dark Coomassie. If silver stain is required, we suggest the silver stain methods listed on our protocols page, as some silver-stain kits have poor recovery for mass spectrometry. We can cut bands from a gel either here at the Mass Spec Core, or investigators can cut their own bands of interest, being careful to minimize keratin contamination. Then the gel bands can simply be placed in Eppendorf tubes and brought to the lab. Analysis involves enzymatic digestion (usually with trypsin, though other enzymes may be considered), analysis with LC-MS/MS, and subsequent software analysis. Investigators will receive a list of their proteins, including the peptides detected, in the form of a Scaffold file. For samples in solution, we suggest that investigators contact the facility regarding buffer composition, as this can have a major effect on the data generated. Turnaround time is approximately 2 weeks.
