Bottom-up sequencing procedure
1. Digest antibody protein into overlapping peptides using an optimized set of orthogonal enzymes.
2. Analyze peptides by high resolution LC-MS/MS (Thermo Orbitrap series mass spectrometer).
3. Peptide de novo sequencing from tandem mass spectra.
4. Construct antibody sequence by assembling de novo peptide sequences.
5. Ile/Leu differentiation by using enzyme digestion specificity and proprietary homology database analysis.
6. Manual confirmation and report generation by our scientists.

Intact mass validation procedure:
1. Reduce antibody protein to separate light and heavy chains.
2. Remove N-linked glycans from the heavy chain by PNGase F.

Our standard procedure is comprised of following steps:

  2. Analyze peptides by an optimized EThcD methodology on a high resolution mass spectrometer (Thermo Fusion Lumos).
  3. Peptide de novo sequencing from tandem mass spectra.
  4. Ile/Leu differentiation by signature w-ions generated by EThcD fragmentation.
  5. Use of various enzymes with distinctive cleavage specificity (optional).
  6. Statistical comparison of homologous databases for conservative sites in the mAb constant regions and framework regions (optional).

Section III. Why is Leu/Ile differentiation needed?

Although leucine (Leu) and isoleucine (Ile) share exactly the same molecular weight, their different structures may dramatically influence protein functions. To thoroughly characterize a protein of interest, especially a therapeutic protein, researchers have to cautiously examine each Leu/Ile position in the protein sequence. Particularly, for Leu/Ile residues in and near CDRs of an antibody, flipping between Leu/Ile may result in significant differences in its biochemical properties.

Our Leu/Ile differentiation service provides a precise identification of Leu and Ile residues during protein sequencing and to help dramatically reduce the cost in the subsequent expression stage. For instance, a target protein which contains 4 undetermined Leu/Ile residues would need up to 16 constructs expressed to fully test which residue is correct. This does not even take codon combinations into account! With our Leu/Ile differentiation service, you no longer need to guess and repeatedly test, but be 100% certain from the start.
