Biognosys offers services and tools that cover two distinctive research areas for protein analysis needs: discovery and targeted proteomics. Biognosys’ discovery proteomics platform allows for quantification of thousands of proteins per sample and is well suited for identifying statistically relevant protein abundance changes at the proteome level without the need for any previous knowledge of specific protein biomarkers. In contrast, Biognosys’ targeted proteomics platform provides an accurate quantification screening method (absolute or relative) for up to 150 pre-defined protein biomarkers that can be analyzed in a high throughput fashion, for up to several thousand samples.

The most popular service offering that Biognosys provides to its clients is its proprietary Next-Generation proteomics profiling analysis using Hyper Reaction Monitoring (HRM) technology, which provides unmatched proteome coverage with reproducible and precise quantification that can reach up to 9’000 proteins per sample. The HRM discovery service offering is ideal for identifying differentially expressed proteins from a wide variety of biological sample types and species (i.e. cell lines, tissues, serum/plasma, CSF, plant and microbe). MRM, also called SRM, allows highly specific and sensitive quantification of proteins from complex biological samples. Biognosys is unique in its ability to perform scheduled highly multiplexed MRM measurements based on its iRT concept and specifically developed SpectroDive™ software. Up to 100 proteins covering a dynamic range of 6 magnitudes can be quantified in a single run with high precision and reproducibility.

More technically, in the MRM experimental set-up the mass spectrometer acts as a two-stage filter. A signal is only generated if the peptide mass and the mass of a peptide fragment (generated in the collision cell) match the pre-programmed settings.

MRM enables focusing on a pre-determined set of proteins – the ones of most interest – such as entire pathways or families of proteins. The proteins can be measured at once in a high throughput mode. This is most applicable for verification or validation type of studies, when many samples have to be analyzed.

What is an assay in MRM?

MRM assays are the settings applied to a mass spectrometer to specifically measure selected peptides in a sample. As such an assay is virtual but it can be supplemented with an isotopically labeled synthetic peptide, which serves as a reference for absolute quantification.

Development of a MRM assay includes optimal selection of the target peptide, its precursor and fragment ions, the energy required to fragment the peptide, and the calibrated elution time of the peptide from the liquid-chromatography column (so called retention time). Biognosys has invented the now widely used iRT concept to provide accurate prediction of retention time for all peptides. This translates in higher multiplexing, specificity and sensitivity of the measurement.

To achieve the highest possible coverage of proteins that can be assayed Biognosys combines its proprietary spectral libraries, which are developed by deep proteome mapping with LC-MS/MS, with "synthetic assays" . These assays are developed with a patented approach that uses libraries of crude synthetic peptides as templates for high-throughput assay development.

Set-up of customized assay panels

Our expertise allows us to set up a customized assay panels including labeled reference peptides within 6 to 8 weeks. Ideally this follows a HRM discovery project, which provides information about the best peptides to be further developed into assays. Panel set-up includes optimization and validation (LOD, LOQ, linearity) for many different sample types (e.g. cell lysate, serum, tissue etc.). Biognosys can perform MRM measurements in its own facility or transfer the assays to the customer. Assay panels are compatible to our high-throughput MRM software SpectroDive.
SpectroDive - powerful software for high-throughput MRM

A limitation in multiplexed MRM has been the data analysis, which required significant manual input using available tools. Biognosys provides SpectroDive, a professional software for method set-up, signal processing and analysis of MRM and PRM measurements. Smartest peak picking algorithms enable extremely fast analysis of large datasets.
